Also, when new users are registering they are not getting the confirmation email, and the user list isnt showing them in the user list as being inactive users. Its like their registration information is just vanishing. Could this be related?

Are you trying to use the 1.2 theme 'default' with a 1.3 gallery ? You should use the theme 'classic' as a standard theme for 1.3 and delete the theme 'default'.
