I saw that coppermine creates a new directory for every new category, and if i have three albums in this category all files end up in the same dir, is it possible to set things up the way that every new album get a new dir ?

Cat1>album1, album2, album3

how to make coppermine put files form albums into different dirs ?

it doesn't afaik.

The coppermine database keeps track of files locations, the user doesn't have to, so why bother. You (as coppermine admin) are suppossed to use FTP-upload plus batch-add, this will give you the option to organize your file structure neatly and mimmick your category/album structure. Please refer to the docs for details.
