Encrypting the output of the mailer module.

Is it possible to encrypt the email generated by the mailer.inc.php.  I have not been able to find any options to do this.   Will it work with s/mime or any other encryption tool?

out-of-the-box: no. If you're a code wizard, you could do this (not an easy task though). Please understand that I can't give you instructions on how to do it. Coppermine doesn't come with it's own email server, it uses the existing one...
