Is there a way to upload flash files that have been saved as exe?

Allowing upload for EXE file is not a good idea
a hacker could upload dangerous exe file under your server  and ....

Would only present a danger to windows systems. You should be able to use the filetypes plugin to add exe support.

Be more specific: what doesn't actually show? You mean the exe file is not showing when batch-adding? Or do you mean that there's no preview thumbnail for an exe file available. Post details if you want help.

the file doesn't play - it is a blank player screen - the player loads but not the flash movie

So you want to instruct a flash player to play an exe file? This is of course impossible: the exe is something that can only be run (executed) on the client.
This is the same setup as if you were converting a cuple of jpeg files into a self-extracting zip: your image vieweving app (e.g. MS Paint) won't be capable to display the exe file.
Your exe file can only be downloaded, but not be played. Assigning a silly mim-type just is not enough, but just wishful thinking. As suggested before: review the whole idea of distributing exe files in the first place.
