upgrade from fantastico problems?

I just read in another thread (somewhere), that upgrading via Fantastico is a problem. As a host, with many clients who love & use cPanel & Fantastico, I'd like to know what problems arise when users upgrade Coppermine via Fantastico?

Not related to permissions, but upgrading - moving accordingly.
