problems with hyperlinks and uploads

I'm having an issue whereby when I upload a new file all existing file's are moved. Result is any hyperlinks to the file no longer work but actually go to another file. Seems its because the new file upload is put into order according to file name rather than upload date. Can I change something so it orders them by upload date? That should in theory then leave everything intact for links as they seem to work on category number and file number.
