At the bottom you'll see category "Private" that is currently empty. What is the best way to go about creating albums that will go in this category so that noone but registered users can view them? I don't want any private album thumbs appearing on the main page here either, just the category title and description. I understand that you cannot control access rights for Categories themselves, but not sure what the best way is to create the albums for this category to acheive the privacy level I want.

You can set privacy setting in the album properties, and have the same ones for those in the private category.
I created 3 test albums in the Private category on main index.
#1 is set to allow access to all.
#2 is set to allow access only to registered members.
#3 is set to have a password. (123temp123)
As an unregistered, un-logged in viewer I see only #1.
As a registered non-admin member, I see #1 and #2.

Logged in as Admin, I see all 3 albums.
I think just setting the albums in this category to "registered only" will work for me since they don't show on the main page that way unless you're registered, but question - what happened to Test Album #3? That's the album I set with a password, and if it doesn't show up to registered members, how is a member supposed to know it's there and how/where would they enter their password?

You need to set "Show private album Icon to unlogged user" under "Files & Thumbnails Advanced Settings" to "YES".
Hmm... I guess this setting should have a better name.
