I have got wrong links for pictures in Top List (thumbnail is link but NOT for approriate picture, is link for picture which is near appropriate picture but is not any rules to guest what rule is it), but when I look through picutres/thumbnails in normal albums I haven't this problem,

What is wrong?

How to change links from thumbanails to images for appropriate images?
I know that I can in DB but I have a lot of pictures and making this manually is quite hude work :-(

Upgrade to 1.4.3.  That will solve your problem.
Do not send me a private message unless I ask for one.  Make your post public so everyone can benefit.

I can't upgrade because I have got a lot of hack code (for watermark, info under picture, and so on) in cpg 1.3 :-(

How to solve my problem in other way?

Could you tell me where is differences in the source code bettween 1.3.3 and 1.4.3 because I can't upgrade and I wonder if I can to add only part to the 1.3.3 which resolve my problem ???

find out the difference between the source code of both versions yourself by using a diff viewer like winmerge. Won't solve your issue though probably.
