I am trying to install Wordpress on my site and am getting the error ".htaccess already exists" with the checkbox allowing it to be overwritten. Will this affect my Coppermine installation? If so what needs to be done?

In most cases it is not a problem. Rename the old .htaccess file to .htaccess.txt or similar then you can install Wordpress and test. If you run into issues come back and we can compare the two versions.
It is a mistake to think you can solve any major problems just with potatoes.
