I did a search and read the docs I hope I didn't miss this.  After I upload the files do I delete these file that are in the upload folder

Nope. You should organize your files in their final destinations rather than a temporary upload folder. Coppermine does not move the files.

I used the albums and such to add my files after a batch upload, then I went in an keyworded.  So now I create those same albums in a folder and physically move those that are in the temparary folder to the album name.

as Thu suggested: coppermine doesn't move files around. You shouldn't do so either. Create a folder structure inside the albums folder that reflects your site's category and albums structure (not mandatory, but nice to have if you want everything organized neatly). After all the coppermine database keeps track of pic locations, the human doesn't have to.
