I was kind of under the impression that integrating the two would allow my PHPBB users to upload images in-lin in messages

Obviously this isnt the case...or is it?

so far I have integrated the two successfully (I think) and see no diference in either one except that the groups have been merged.  There are no hooks from one to the other...what am I missing here?

you're not missing anything - that's all there is: there are no additional hooks in your board, as this would mean you'd have to mess with your bbs code - how is coppermine suppossed to be able to inject stuff into your bbs code? There are however mods available for some bbs (on the bbs' boards) that allow a closer integration, with whistles and bells inside the forum itself. I'm not sure a mod has been posted for phpBB yet.
