Because of the cookie issues, can comment out the Log In/Out from the menu and have all my users log in from the forum? If yes, which template or file does the Log In/Out reside on?

When bridging is enabled, the login / logout links in coppermine will send the users to your BBS login form anyway, so imo it's safe to leave them there.
